GenemiR Description

The GenemiR software application is a tool aimed at biologists and bioinformaticians who wish to find prediction and expression patterns in sets of microRNAs and genes. The program works with mouse and human target prediction and expression data. One of two types of query can be made by selecting: · one or more microRNAs; · one or more genes or transcripts; to respectively obtain: · a list of genes predicted to be targeted by the selected microRNAs; · a list of microRNAs predicted to target the selected genes as well as a complete list of genes targeted by those microRNAs. Each of these queries can be modified by the filters, which allow the user to select/deselect any of the prediction algorithms, and specify threshold criteria which determine the set of microRNAs or genes returned. Expression levels of each element in the output set as well as the averaged expression of all genes in that set may be viewed as a histogram. Histograms display expression levels across different tissues measured in the GNF Symatlas dataset (see Data types section), averaging the expression values of each probeset representing the same gene. External expression data can also be imported and viewed in the same way (see the Expression Trend section and Load Expression Data section). Each element in the result set can be linked to external web resources. Any list of genes in compliance with the format described in the Conversion File Format section can be processed by the Convert IDs function into one of four different gene identifiers: RefSeq, Gene Symbol, GNF/Affymetrix and Ensembl.
